They are used to get upgrades for the heroes. Because the maximum level is 30, and 4 are gained from Gateway Challenges, there are 33 Skill Prisms in the game.
A golden variant of Skill Prisms, known as Gold Prisms, are obtained after defeating Giant enemies. The Giant Goomba gives one, and the rest give two. They are used to unlock the Spark branch for the Skill Trees. There are enough Gold Prisms to unlock the Spark Branch for every hero.
