The Heart Pillars are tall pillars scattered around Flipside and Flopside that are used to house the Pure Hearts in Super Paper Mario. Once the four heroes place a Pure Heart into a Heart Pillar, a new doorway to another dimension becomes available.
There are eight heart pillars in the game, and they are mostly found in the outskirts of Flipside and Flopside (though the game's first Heart Pillar is found on the third floor of Flipside, and the fifth is in the equivalent location in Flopside). They also typically require the use of a certain Pixl or the abilities of a certain hero, usually one obtained in the previous chapter, in order to be reached. However, the final Heart Pillar, which can be accessed anytime after entering Flopside, remains invisible until its respective Pure Heart is found, with only its signature heart indentation visible in the air.

- red is in the left of the third floor of Flipside. Mario puts the red Pure Heart into it at the beginning of the game.
- orange is on a high platform in the right of the first floor outskirts of Flipside. The heroes use Princess Peach's floating ability to reach it and put the orange Pure Heart into it after Chapter 1.
- gold is beyond a wall in the right of the B1 outskirts of Flipside. The heroes use Slim's ability to get through the wall in 3D and put the yellow Pure Heart into it after Chapter 2.
- limegreen is in the left of the second floor outskirts of Flipside. The heroes use Thudley's ability to pound the five pegs in the ground into the pattern "down, up, down, up, down" to make the Heart Pillar appear, and put the green Pure Heart into it after Chapter 3.
- deepskyblue is in the right of the third floor of Flopside. The heroes put the blue Pure Heart into it after Chapter 4.
- blue is in the left of the first floor outskirts of Flopside. The heroes break the stone (which is a yellow block in disguise) with Cudge and press the big switch to make the Heart Pillar appear, and put the indigo Pure Heart into it after Chapter 5.
- purple is beyond a high wall in the left of the B1 outskirts of Flopside. The heroes use Luigi's jumping ability to pass it and put the violet Pure Heart into it at the end of the Chapter 6 intermission.
- grey is in the right of the second floor outskirts of Flopside. It does not materialize until the heroes obtain the white Pure Heart; only the heart-shaped slot is visible before Chapter 7 is cleared. The heroes put the white Pure Heart into it after Chapter 7.
