Ninja Heihōmaru is a Shy Guy ninja who appears in Super Mario: Yoshi Island 2 of the Super Mario Kodansha manga. He is a Shy-Guy wearing a typical ninja outfit, and his mask can change expression. He carries a katana, but does not use it, and can also apply a propeller to become a Fly Guy.

After the events of the game, Baby Bowser grows tired of Kamek's failing magic, and hires Ninja Heihōmaru to use his ninjitsu techniques to achieve his revenge on Yoshi's Island. Using his Froggy companion, Ninja Heihōmaru adds a fake Yoshi's snout to him, enlarges it, and then fuse with him, becoming his uvula. First, he and Baby Bowser pass Froggy for the Yoshi God, trapping most of the Yoshis during their festival, then they ambush Green Yoshi and Baby Mario and make Froggy swallow them. Soon enough, Baby Bowser gives the same treatment to four disrespectful Spear Guys. Inside Froggy's stomach, Ninja Heihōmaru, appearing in the frog's uvula, informs the prisoner of their impending doom via the stomach acid, then prevents their escape by turning in a Dangling Ghost and pushing back down the throat. To escape, Baby Mario instructs the Spear Guys to aim at the uvula. The pain makes Froggy explode, releasing Ninja Heihōmaru and the swallowed victim. Without Froggy, Ninja Heihōmaru turns into a Fly Guy and escapes with Baby Bowser, but Baby Mario reaches them with the help of a Nep-Enut and lands, soiled diaper-first, on Baby Bowser's head, causing him and Ninja Heihōmaru to fall into the sea. In the final panel, the two are seeing returning to the castle.
